If the first X-Men film was an allegory to the prejudice of immigrants, I found X2 to be an allegory on coming out.

X-Men was the first Marvel film I experienced on the big screen. I loved it back then, but oddly enough never returned to it .. until today.
My interpretation of it: This is a superhero saga that serves as an allegory on the xenophobia, and prejudice towards immigrants. Forced to live in the shadows, a life of secrecy and caution.
